Zune Insider, blog run by one of the Zune
team member, has released a video showing that Zune remote can control your XBOX 360 with just some changes in the XBOX 360 settings.

All you need to do in your XBOX 360 is just change its setting to accept all other remotes, and it will start accepting inputs from Zune
remote as well.
